Personality wise, it my favourite thing about Athrun would have to be how he can be serious to the point of stubbornness! Athrun could teach a mule something about being stubborn...
That, and of course, how he's always so concerned and protective over his friends and loved ones. And, being ever serious, he sometimes can be a bit of a worry wart. For example, the time he, Kira, Lacus and Meyrin went to Copernicus. He was stressed out the whole time, because he was so afraid something bad would happen. And because he's so terrible protective, he ends up coming across as bossy. This is visible in the way he tries to guide Shinn's actions so that the young pilot would not end up the way Athrun had in the first war, and also in the way he tries to force the Archangel to go back to Orb, where he was sure they would be safe, or in Gundam SEED, how he tried to get Kira to come over to ZAFT so Athrun could protect him.
Oh, yeah, and he's the perfect gentleman, so that scores bonus points too!
OK, to sum up some of my favourite things about Athrun's personality:
Looks wise, my absolute favourite would have to be his eyes.
Running a close second is that slightly concerned smile he sometimes shows us. I love his lips, and of course, his midnight blue hair too!
So to sum up some of my favourite physical things about Athrun:

It's great talking to someone who is interested, though!

Some of my favourite scenes are also Athrun's briefing in GSD 18. Oh, how lovely it is to watch him talk... If I were a pilot being briefed by him, though, I think he would get frustrated with me. I would lose myself in the way he looks and blinks and moves while he talks and totally forget to concentrate on the mission at hand.
Another of my favourites is that bit, in episode 45, while Athrun is still healing from his injuries. He's working alongside Meyrin at a computer. Then Kira comes and takes over, saying that he doesn't want Athrun to wear himself out. Then Athrun goes to sit on a nearby crate or something. For once, he didn't really argue, he only protested. Maybe they force him back to the infirmary if he doesn't cooperate!
